When deleting images out of the organization section, it doesn't appear to remove the corresponding photos from the project directory, even when they are no longer used in the project.
Will it hurt to clean out unused images from this folder? (it's quite large given I started with a whole folder of images and then whittled it down to what I wanted)

A copy of the photo is retained in the directory in order to enable the undo/redo functionality. If, for instance, someone deletes a photo and then decides they want it back in the book and clicks undo, a copy is there for BookMaker to reload into the book.
Deleting a photo from the directory won't cause any issues as it is only a copy. All original image files are kept on your computer and will not be deleted if you delete the copy from the software. So if you know how and want to delete an image from the directory, you can (note - there are 3 copies of the image in the directory so if you choose to delete them, you will probably want to delete all 3 copies). Plus you can always reimport images through the Get Photos step if you do change your mind.
